I’m stumped on chasing this code (P0339). Cars a crank no start. I replaced the clutch and some gaskets, didn’t touch timing. Tone wheel is in and placed correctly. All help is appreciated.

Here's some info from the forum with how to do crank relearn.

Check the pdf in this linked thread; any time there is major engine work or trans work performed on the S550 5.0, the Dealer Service Tech (or DIYer) is supposed to do a crank relearn procedure.

Also remember with a manual trans S550 when doing the crank procedure, the clutch pedal should be depressed.

Did you hit the crank sensor? Is it plugged in?

I'd replace the sensor, they are cheap.

Was reading a little faster earlier - and replying even faster... oops... LMAO.

So OP did a clutch job...

My bet is one of (2) things happened:
- Crank sensor, the harness to it or the connector is damaged (or connector is loose).

- The tone ring was either damaged OR not reinstalled.

--

OP here's info on both the Crank Sensor and Tone Ring. The crank sensor needs the tone ring to relay firing commands back to the PCM. If either part is damaged (or if tone ring was left out during clutch reinstall), the car will not start.

- Crank sensor - failure can be the sensor itself, the harness to it or the pins in the connector. If the crank sensor is failing, it also will throw various misfire DTCs. The only time the crank sensor will throw a specific crank DTC is if the sensor is disconnected or it has completely failed. Many have found even with a generic misfire P0300, that the issue was related to the crank sensor. These sensors do not last forever due to their location and under hood heat cycles.
Check this thread:

AND this one:

See this thread for Tone ring info:
https://www.mustang6g.com/forums/threads/p06e9-dtc-no-start.150022/page-2#post-3066365

The tone ring requires removal of the transmission.

See this thread; the first image in it, the round circular toothed object on the floor directly below the engine - that is the Tone Ring. It gets placed onto the back of the crank so the Crank Sensor can read it (also seen in the image):

Tone wheel is in, I dropped the trans to double check it was lined up correctly. I put a autozone sensor in and same thing. I was told not to truth those sensors through so I need to get an oem one.

I'd look over the wiring and plug closely. I don't trust AutoZone sensors either but they usually work for awhile.

I also get a check charging system light when it’s cranking over, could a bad alternator be my problem?

My gut says no, but with all the computers in these cars it just might.

I noticed if I crank the car I don’t get any codes but if I hook the jump box and crank it I get the p0339.

Get a multimeter - do a test with the connector there and make sure there's nothing wrong with that connector or the actual wires going to it. Take the multimeter and spec out the sensor too; if the readings are above or below the actual spec for that sensor, then the sensor is garbage. Yes it could be a bad sensor even if new out of the box, one wouid not expect that, but it happens.

If both the connector, harness and sensor test good, it's possible something happened to the tone ring. Unfortunately there isn't a way to check the Tone Ring for damages without dropping the trans again... Do you recall the Tone Ring being seated properly? Do you see any scoring on the bottom of the Crank Sensor - as if maybe it came in contact with the Tone Ring?

Have you gone over everything else pertaining to your install - meaning, checked to make sure all harnesses/connectors touched are secure and not damaged?

This should not throw a CPS code, but stranger things have happened. Look under your dash and make sure the "bumper pad" has not fallen off of your brake pedal switch OR the clutch pedal switch... if either of those pads have gone missing, the car may not start... Also make sure the clutch pedal switch connector is also secure.
