Engine misfire problems

Hello to anyone who decides to read this. I’m having some misfires after having the car sit for 3 months. I had my transmission rebuilt and it took a bit longer than expected, replaced clutch along with rebuilt trans. I’ve got the car running now but I have a misfire happening. I’ve got p0303 and p0305 popping up as well as a start up misfire detected. I’ll be driving and the car will start misfiring along with the check engine light flashing, after about 15-20 seconds the misfire will stop and the car will be driving like normal again. I noticed while the misfiring is happening the ac stops working and doesn’t blow cold. I’m a bit stumped, I’ve done the first parts of diagnosing, switching plugs, coils, and injectors but the codes are still the same to the cylinder. Is there anything I’m missing or should check?

Forgot to add I am FBO and tuned on 91 at the moment by AMR. Injectors were just replaced less than a year ago to 47lb from ford. Which is why I’m sure it wasn’t the injectors but still swapped

Did you check the spark plugs? I would also say check the injectors but you mentioned you replaced them.

I did swap plugs, need to replace but swapped for now in hopes of the misfire switching cylinders

I had the same issue after a Mantic clutch install. P300, P304> P307 codes, did a crank relearn through my NGauge & that sorted the issue. I also had other codes at time, which turned out to be the rear wheel bearings & thrust washer throwing out the ABS sensors.

Thankfully I had my sctx4 with me and I was able to perform the crank relearn, all codes are gone and engine is running good again, thank you!
