If you're good at turning wrenches this might not be as bad as it sounds. The pedals and harness swap will probably be the hardest part. The auto ECU needs to be swapped out for a manual ECU.
Ive seen The Parts Farm advertise auto to manual swap kits for $2,500ish. The kit comes with mostly everything you'll need to swap gearboxes.
In my opinion this only makes sense if you can do the labor yourself and your car is no longer under warranty.

You can play word games all you want. You are not more clever than the bank. If a note is what is holding you back from buying a factory manual....well best of luck.
I am sure YT has plenty of videos of manual swaps. Did you do a search on this site, or on TMO? The search function on this site is actually pretty good.

As others have said - the S550 has too many modules that are interlinked that need to be part of the equation. It’s no longer a simple “swap” to do an engine or trans swaps in the modern Mustang as it was 30 years ago with a Fox or even the early SN95/S197’s.
You’re going to spend a great deal of time trying to do it - especially if you never have messed with S550 logic/programming, let alone gathering all of the hardware bits - and electrical harnesses. Sure The Parts Farm and other Mustang recyclers may offer a “swap on a pallet”, but it doesn’t mean it’s totally 100% complete OR that you won’t run into any issues doing the actual physical swap. Then there is the possibility that the trans on a pallet could have issues or was beat on - then what, now you’re into the swap for even more $$$ than anticipated.
Can it be done? Anything can be done. But if that car is your only mode of transportation, don’t count on such a swap as being a 1-day dealio, it isn’t, especially not for someone who isn’t versed in the S550 intricacies. That’s in no way a jab or to doubt your capabilities, it’s just facts.
The Bank isn’t going to give 2 shits if an owner messes with the ride. All the bank cares about is getting PAID. Even if the car falls into a repossession, the Bank only wants its $$$$ in the end. If the owner trashed or turned the car into a rolling POS, the Bank will only auction it off - AND the Owner is still on the hook for non-payment of the balance due, not to mention trashed their credit score or what would be left of it.
I think you should take the advice of others - if you’re going to spend the $$$ trying to do such a swap, just sell the car off and buy a manual S550 - THAT makes the most sense. Because the logic doesn’t make sense that if you owe on it, you’re going to dump $$$ in it for this swap, but don’t have the $$$ to sell and get an S550 w/manual - and in the end a swap isn’t creating any positive value with the car at all.

- How much is left on the bank note?
- How much is the vehicle worth right now as it sits?
- How much will the TOTAL swap cost (parts and possible labor if labor has to be farmed out)?
If the remainder on the note is less than the vehicle worth - and the total cost to do such a swap plus the payoff is greater than the vehicle is worth - see where this is going?
