Aggressively shifted 1-2 at autox and the car began vibrating a lot at 1500-2000 RPM, making a ticking/flapping sound that follows RPM, clutch still works but has a hard time getting into and out of gears. Could this be a trans mount maybe? I don’t know how that would explain the sound.

It’s blown. It probably has a few chunks left but it has almost completely left the chat

Check this thread with the Ford TSB that was released a little while back regarding stock clutch failure (IF you still have a stock clutch):

Ha, you to eh?! Here is mine after a high RPM shift.

Was that clutch from your Mach 1? I have a 23 Mach 1 with 13,000 miles and the clutch has slipped a couple times now on hard launch. I have a baaaad feeling! Does anyone know if there’s any chance it could be replaced under warranty?? I drove my ‘13 GT 11 years without any clutch problems.😩

There is a difference between a worn out, slipping clutch and a broken one with parts missing
In the first scenario it is considered normal wear and not warrantable, un the second one; yes it is
Ford replaced mine twice free if charge
On my 3rd one i decided to go aftermarket

No, that was in my 2015 GT. Mach 1 is doing fine.
