I should clarify.... The center stack bezel will still need to be modified but the dash trim should not need any modification.

Lol you could always get a premium bezel...! But you will also need wiring modifications so I think modifying the center stack bezel will not be the sticking point for you...!

There is certainly room to place a 2 din unit where the factory 4.3" screen is mounted. The issue would come in the fact that on the back of the 4.3 screen bracket the sync module is mounted. You would need to relocated the sync module if you were keeping it. That shouldn't be much of an issue at all though. The center stack bezel is the major issue at hand.
I re-read the thread and saw you posted this, after all the research you've done does this still apply? If you remove the screen and sync module can you fit a DDIN stereo in it's place?

If it is a shallow 2din then yes. I don't see a full size 2 din with DVD player fitting though.

Just snagged a SD card reader and maps SD card on ebay for $60. I should be able to get nav working from this.

Got As Built Data from a GT with Nav for any reprogramming needs.

Basically as built data tells the modules in the car (in this case the APIM) what vehicle it is in and what options this vehicle has. Because the part numbers of the escape APIM and mustang APIM are similar it should be possible to update the as built data of the escape APIM with the data from the mustang.

This should solve our in motion problem and possibly get AC controls functional if all the wiring is correct.
