Am I shifting wrong?

When I'm in slow traffic, I sometimes coast in second gear (for example) with my foot off the gas and clutch and then accelerate without using the clutch. I often hear a metallic clank from the rear end when I do this. Even though I don't know exactly what's happening, I think the car is telling me not to do this. Is this a bad practice? Is it better to coast with the clutch in and then rev-match to engage and accelerate?

Typical S550 clunk. Ford and dealers are well aware of it. Fixes vary....

No, do not rev match to accelerate.

You sure you are not lugging the engine? I find that feathering the throttle fixes it until you get up to 1000rpm+ then you can stomp on the throttle.

I'm not sure what RPM is considered lugging in the Mustang. Anything under 2000 is considered lugging in my Harley Road King. I thought it was more like 1500 in the Mustang. I'll pay more attention to the RPMs next time.

Try feathering the throttle. I find it helped with the noise. Not sure if it is the engine lugging or not, but I find that low rpms seem to be the cause of the noise. IME, I try not keep the Mustang's revs below 1000 unless I am in first and if in second, creeping in traffic, I feather throttle until I get it past 1000. No more noise.

Easy on the gas and little clutch action will help, just like your FL any stress related drivetrain noise is not good.

Ease onto the throttle, and it shouldn't happen. Be gentle on old girl, and she'll have more to give when you find the right piece of road at the right moment.
