I've been looking to get into a mustang. I've been looking at some 2016/2017s and theirs a few 2018s I like. My question is which is more reliable? Is their any known issues associated with each of these generations?

Both probably as dependable. If your looking for a six speed. Do you like closer gear spacing, or longer gears? That's what id consider. The gen 3 coyote makes good power. So does the gen 2, just a bit less.

16/17 guys will tell you their car is the best thing since sliced bread, and that the 18s are basically BBQ ticking time bombs. Meanwhile the 18+ guys are too busy enjoying 25 more horsepower and a way better transmission to care.
I have a '17 and only problem I have had, is the puddlelights went bad. Know a guy with an '18, and he had all the errors You could possibly think of, so I guess Your right.
But I also have a friend with an '18 that don't have these issues, so I dont know.

I had a 16 GT and now a 19 GT. Didn’t have problems with either. Statistically, a 16 seems likely to have A/C issues (I never did). However, in terms of enjoyment in driving and enjoyment/satisfaction with features (fully-loaded), I would go with an 18+ hands down.

In my opinion, it depends on your goals for the car. If staying N/A, it's hard to beat the value of a 2018 GT in 10 speed auto form. If you intend to add boost at any point, I personally would lean towards the 15-17 platform. If you intend to leave both cars stock, I feel that both will be reliable. There are obviously more transmission issues associated with the MT-82, in particular the model year 18. I have owned both a 17 manual car and an 18 10 speed auto.

Get an 18 for Auto. 17 for MT-82.

Like someone else said, if you are not going to boost the car buy an 18+ with the gen 3 Coyote, if you can really afford to, if your plans are to boost the car in the future then the 15-17 gen 2 Coyote might be more reliable. It is not a guarantee, but better odds from what I have researched.

Hard to say.

My '19 makes tons of ticks, bangs, etc. but it runs well. The 10-speed is a nice trans as well.

The earlier years have A/C issues which can be very expensive to repair.

I'd say toss up.....but if you are annoyed by ticking, then don't get an '18+.

Just buy a '19 or '20.

And buy new, have a warranty.

Regarding the AC evaporator issue, I wonder if it is only an issue with the higher level trim package that has the dual zone control option. My 15 pp is base so a single core evaporator, no issues so far, This is just my own observation/guess.

Uhhhhh 460-435 = 25... even the Bullitt's 480-435 is only a difference of 45. I'm not sure where you're getting 65 from. I don't buy the "underrating" myth. This isn't Japan in the 80s, this is bowling, Smokey, there are rules...mark it 460!
I wasn't convinced either. I really doubted the claims.

But then I found the engine dyno results (versus the chassis dyno results) and I'm a believer. Right around 500HP, seems to be true.

Still.....doesn't feel like it.

Yeah the taller gearing of the 2018+ MT82s will do that. Driving an A10 vs the old A6, the difference feels closer to 100hp. To me, there's no doubt the Gen 3 Coyote was underrated, perhaps to protect the Bullitt and GT350.

Knock on wood. My '15 has almost 83k miles and the AC works perfectly. Also a base car.

Also a base car.
Did you specifically want a base GT? I did, and no dealership had one anywhere in Grabber Blue. So I had to order it. Took 6 weeks iirc.
