Thanks for everyone's input and feedback! I have no doubt that JLT is one of the best on the market.
I'm always way overly cautious with any mods I do for the first ~5000 miles due to fears (real or imagined) of warranty issues. Many of the biggest problems are most likely to crop up early and I don't want to do anything to raise any doubt in the dealer's mind if it was mod related.
I've gone down the lemon law and dealer buyback path in the past. That road was BAD enough without any mods for them to question, and that was with a dealership I have a great relationship with. I can only imagine how bad it would have been otherwise.
We all mod based on our goals, budget and risk comfort level. Until the new car smell wears off I won't tune or go beyond a basic CAI, cat-back and basic suspension upgrades. For me, the risk of a warranty 'battle' with the dealer/Ford is too great for my comfort level to do a tune, especially if I can't take it back off before warranty work, even if I know I'll be leaving some HP on the table for now.
Again...just my personal comfort level, which is admittedly skewed because of my lemon law experience in the past.
