Here you go guys. Here's the step by step with the IDS tool, laptop, Windows 7. Note that I need a bit more time to put the text with the 30 screen images:

1. Click start new session.
2. Click “all other”.
3. Click check mark to proceed.
4. Enter VIN Number.
5. Select NO.
6. Select new unique identifier.
7. Enter Tear Tag or Part Number from PCM.
8. Select vehicle (Mustang).
9. Vehicle specification, select YES.
10. Click check mark (no need to enter RO or odometer) to proceed.
11. Select tool box icon (red/gray).
12. Select module programming.
13. Select PCM.
14. Click check mark to proceed.
15. Enter VIN Number.
16. Select YES for as built data select.
17. Select CONNECTED for internet connection.
18. Select green check mark to look on network for file.
19. Select green check mark to look on the internet for the file (may vary with IDS level).
20. Click check mark to proceed (states ignition off).
21. Click check mark to proceed (states for new PCM installed).
22. Click check mark to proceed (states to turn ignition on).
23. Click check mark to proceed (states battery voltage must be correct and all accessories off).
24. Click CONFIRM to proceed pass warning about multiple bar graphs during flashing.
25. Click check mark to proceed (states to turn ignition on).
26. Erasing ECU begins.
27. PCM programming begins.
28. Click check mark to proceed (states to turn ignition on).
29. Click check mark to proceed (states calibration has been loaded).
30. Click check mark to proceed (states to get a new label for PCM).
31. Click check mark to proceed (states module is not in vehicle). Note this is only if module is on bench vs vehicle.
32. Exit program.

This was done on the bench (not in vehicle) and we did not turn key on/off. But if in the vehicle, follow the on screen commands.

I have spent hours on hold with sct and got nowhere. The roush rep gave me a direct number to a couple of the roush tech guys and that also was a dead end. Seems strange that roush, Lund, or any vendors excluding the whipple rep have not made one comment on this thread in regards to two paying customers who are having issues with this.
Honestly I wish I went with the whipple supercharger instead of the roush, I have one on my 2000 ford lightning and they have outstanding customer service! Also love the way the blower whines and the roush is super quite.

I'll try this Tom, doesn't look like I've tried this. Thanks for all your input on this topic, I'm sure everyone including me appreciates it.

Has anyone confirmed if the Roush tune can be overwritten with an NGauge?
It cannot and do not try it. The tool will have trouble going back to stock so it makes a mess. If you want to do the N-gauge. Flash the PCM back to stock and then put the N-gauge and custom cal in.

Trying to upload the PDF with the images but it keeps failing.... It's only 3MB so not sure. Anyone have any other idea's?

I can't get pass the first couple steps. After I click all other on step 2 it automatically sees then vin and asks me to click yes or no. Do I need to have the key off for this or on? That was with key on. Where is the unique identifier part?

Im assuming the key has to be on and answer no. I never answered no to the vin question

I clicked no and it says incorrect module installed then says to replace pcm then goes back to the screen that says the same vin was found in a previous session do you wish to restore that Session.

Well I got the factory tune on. But now the custom tune still says it needs to be updated and it's already updated to the newest calibration..
