Update: Last evening I got the 87prx tune installed on my stang and totally impressed with the tune. Only concerning was check engine light which stayed for first 50 miles and then it went away. Totally happy and impressed so far with the tune shifts better, runs smoother and gas mileage gone up by by 1-2mpgs and now car does chirp even in 3 rd manually mode. Yet to try out the 93 prx.

Read the trouble code?

Weird thing is that, when I was trying to connect the SCT X4 to check the code I could no longer see the check engine light now. But engine runs smooth as silk definitely better than stock.

Downside: I lost all the crackles upon downshifts :(

So if I buy a sct tuner from mpt with their 3 tunes then later down the line I mod my car, do I just contact them and they'll send me new updated tunes? Or do I have to buy a new tune?

If you buy parts from MPT, then updates will be free. If you get them from somewhere else you'll need to purchase a tune update (about $20).

How much of an increase will the MPT tune do to a fully stock v6?

I don't know about the increase in hp/torque but driveability is way better than stock for auto anyways. If you are an auto both D and S have much better throttle response. S in particular is much smoother than stock. If you are manual then I'd imagine throttle response should still be better.
