I custom paint motorcycles for a living. To fix that stuff right, they will need to paint the whole car- tricoat red like that is impossible to match perfectly after the fact. I'd make them buy it back. Actually, I'd want to talk to their field service person before they do anything so he could look at it.I know and I'm not sure what I should do in this point.
You're right I'm afraid they will mess it up. This is what they suggested to fix the paint imperfection. They said they will sand down all the spots and re-clear them. However, I'm not sure if this method would work and it wont make my problems worse. I'm not an expert in painting. What would you do if you were in my situation with a new car? Thanks for the response.

Just be careful buffing on the scratches so you don't burn through the clear-coat. The Meguiar's Ultimate Compound is pretty mild, so it would take a lot of buffing to harm the paint. You might post a photo of the scratches/scuffs to see how bad they are.
