I know and I'm not sure what I should do in this point.

You're right I'm afraid they will mess it up. This is what they suggested to fix the paint imperfection. They said they will sand down all the spots and re-clear them. However, I'm not sure if this method would work and it wont make my problems worse. I'm not an expert in painting. What would you do if you were in my situation with a new car? Thanks for the response.
I custom paint motorcycles for a living. To fix that stuff right, they will need to paint the whole car- tricoat red like that is impossible to match perfectly after the fact. I'd make them buy it back. Actually, I'd want to talk to their field service person before they do anything so he could look at it.

I have same trunk alignment issue with my trunk lid scratching the top of bumper. Great advice to raise the latch. Sounds like the right solution to fix the issue. Is it as easy as it looks? Any advice/tips to do this? Also, what did you use to buff/rub out the scratches and make it look better?
This thread explains pretty good how to adjust the trunk latch.

I used Meguiar's Ultimate Compound and then wax to remove the scuffs on the top of the rear bumper due to the lid edge rubbing. If your scuffs aren't too bad, then should come out.

Thanks so much. Your fix worked perfect on the trunk lid, took less than 10 minutes with one readjustment. Trunk lid now closes with no effort. I will try the Meguiar's compound and wax to get the scratches out.

I too have some significant paint imperfections, specifically, the bottom of the drivers side door has bubbling paint. I'm too scared to let someone from Ford re-touch or re-paint the panels. Too many things that can go wrong.

I already talked to the field service director yesterday and he's the one who told me that they will sand it down and re-clear it. I don't think they would accept to buy it back but I'll see if they would on Thursday.

Glad it worked for you. Just be careful buffing on the scratches so you don't burn through the clear-coat. The Meguiar's Ultimate Compound is pretty mild, so it would take a lot of buffing to harm the paint. You might post a photo of the scratches/scuffs to see how bad they are.

Thanks. The scratches are too deep to get out without harming the clear-coat/paint. I will take is slow, but hope to improve the condition/look realizing it will never be perfect. Thanks again.

As far as fixing trash in the paint...I would either just live with it or maybe try and get ford to pay for a professional detailer of your choosing to try and minimize the appearance of the defects. Someone who really knows what they are doing can make it better without breaking the paint. IT may not be a 100% fix but at least it can usually be improved.
