Which side has the correct spacing / gap between the main window and quarter window?

Your driver's side looks more correct to me. I don't think mine are exactly even either, but there's not that large of a gap difference.

When I bring my car in for its next service, I will mention it. I'm wondering how much work it will entail to fix? Thankfully, they have a body shop.

I wonder if your door gap is the same on both sides? Curious if it's the door gap or the window adjustment itself though looking at the weatherstrip on the door (the fuzzy one) it looks like the driver side one is further towards the rear than the passenger side. My window gap on both sides is like your driver's side so clearly something needs to be adjusted on the passenger side.

After many years of Ford ownership, I've concluded that the factory quality control standard is "does it drag?"
