Since cat over temp protection must remain on, will it affect performance at all or just waste fuel with free flowing exhausts?

It shouldn't do anything since it will never ever be activated.

Rear O2s monitor cat temp, and past a certain point activate the overtemp protection you mentioned. Since there are no cats to overheat, this parameter will never be met thus you will never encounter the overtemp protection aspect.

By free flowing I assume you mean catless right?

this parameter will never be met
Wanna bet ? More so with zero cell count kittys. It needs to be addressed, so in this day and age, it means doing it yourself.

Cat temp is not a measured number, it is a modeled/calculated number that will be skewed when you make any modifications to the exhaust. With that being said, why can't you turn it off?

I'm not a tuner, and PBD will not turn them off.

Cat overtemp will still activate regardless if you have cats or not unless it's disabled in the tune so yes it will hurt top end performance unless it was left on but changed to command the same WOT lambda before overtemp.

Approximately how much top end performance would be lost ?

This is correct.
