I lined up the links before removal just to have a piece of mind it doesn't hurt to do it just takes a little longer to rotate the crank.It has no bearing where the dark links are when taking the chains off as long as each side is taken off in the correct timing sequence (position of key way on crank and timing mark on cam phaser per ford service manual). When putting the chains back on, the dark links can be put in position with the crank gear mark and cam phaser mark to let you know that everything is lined up correctly. The service manual doesn't even specify black chain link location during disassembly......only when installing.
