2016 mustang convertible. After I put the top up front windows come up fine. However the rear stop about 2 or 3 inches (same on both sides) from closing.

I can unlock the top and give the top some slack. Then I can pill the window up the rest of the way up and then close and secure the top. There is no wind noise even at highway speeds. I don’t think it’s the motors because both sides are acting the same way.

Do a search in the convertible area of the forum. There are several threads about this issue. Most of us have had some degree of rear windows not fully raising. I will say with most it's only 1/4" or so though.
There are two general fixes. One is to readjust the windows track. That requires taking apart the interior.
The other is to clean the window tracts and LIGHTLY grease the window track chanel. I used dielectric grease VERY LIGHTLY and haven't had a problem in almost 5 years.

It might also help to retrain the window travel. You can roll down the window and hold down for 2-3 seconds, then immediately roll it up and hold for 2-3 seconds.

That works on the rear windows of a convertible?

It's normal.

1. Silicone grease inside rear window weather strip track on the top and front window interface.

2. Roll up rear windows first (I think this is in the manual)

Should work perfectly, as does mine after doing this, after taking it to shop 5 times with non solution. Saw it on the forum somewhere...

I dont know exactly what is wrong with your car. It is a suggestion of something to try, as I know it works on the front windows.
Nothing is wrong with mine.
I was just asking if you had/have confirmation that the procedure you suggested works with the rear windows of a convertible. I've never seen it suggested for this problem before
The OP says his rears won't go up all the way unless he physically lifts them.
The rear windows on a convertible are not like the fronts in that they don't drop and raise when opening/closing the doors so I'm unsure there's anything to retrain.
Since the OP's won't go all the way up with the switch I'm not sure how much trying to retrain them would help anyway but there's certainly no harm in trying.

Makes sense and I agree.

I have used dielectric grease in the rear channels. Works great. I reapply every year.

Do you need to reapply or is it a preventive thing? I ask because I did mine with dielectric grease in the summer of 2019 and they have been working fine since.

I started when I first had a problem. I reapply as needed.
I can always tell because you start too hear some wind noise and then gets worse

Yeah I use silicon grease I clean and grease the channels and all weather stripping interfacing with glass and top with body every Oct and April. Tales 10 min and everything works flawlessly, smoothly and silently.
