My understanding from them was it only affects things directly affected by the supercharger. Which basically is power train. Any bumper to bumper warranty would still cover everything else like electronics etc. I wouldn’t say screwed just more like if you plan on beating on it set aside a few bucks for repairs. Ford parts are easy to come by and most things that would break aren’t too expensive.
At end of warranty just consult a good performance shop with your plans and ask them what should be upgraded. I’m a firm believer that with proper mods and maintenance, that we can drive these cars for many years and miles.
