Diff car altogether but..... the 6speed gen coupes have a thud issue that makes ours seem mild. There are plenty of them with 100,000 miles with no damaged cranks or driveline damages. My 13 3.8 sounded like the entire Trans would smack the tunnel and shake / jerk the car.I don't doubt the thud will be there again.....

I only hear/feel the thud when stopped and going from neutral into first, and it isn't even when the gear is fully engaged, the thud comes right when I enter the beginning of the gate for first gear. I noticed this on a '96 GT as well as an '05 GT. Some days, the car shifts beautifully, but more often than not I'm experiencing quite a bit of "clunky" shifting. Especially 1st to second and second to third.
It's not that I have to force the shifter into position, but rather it doesn't go in very smooth. At first, I thought there was something wrong with the gates, but random periods of excellent shifting makes me wonder otherwise...
I'm good at shifting with many, many years experience, but even altering my method of shifting doesn't seem to help when shifting feels bad. The shifting seems very randomly good or bad for a few days on end.
Does this sound like the same issue reported in this thread?

Without a doubt mine is better when warmed up, especially 1-2. I just let it warm up. I let the engine warm up before hammering it anyway.Does it change when the car warms up?
Same here, always let the oil and couldn't come to temp before getting on it. By the time those fluid are at temp the trans is warm too. I have been paying attention and am fairly confident temp. has to do with it. We haven't had many cold days recently in SoCal and the first few months I had the vehicle it was pretty warm out 24/7 (I did not notice any of these issues at all). Not saying you shouldn't check it out -- but you may be a bit on the paranoid side about it which is why it ruins your experience and you should try not thinking about it. When the car shifts well, it is a real pleasure to drive, but when it's poor, I find it ruins the experience. I'm pretty upset about it.
I see that Ford Service has replied in this thread. I wonder if Ford is investigating this issue? I love my Ecoboost, but I find this this issue really disappointing and hope Ford does something about it.
Yes. I probably don't let my car warm up in the morning as much as I should. On cold start it idles pretty high and then drops idle in two phases... first phase it is at about 1,000 and that is when I usually leave my house. If I wait longer it'll drop to normal idle ~600. I then have a fairly short distance to freeway onramp and when first getting on (med-heavy traffic) I notice the notchy feeling going through 3/4/5/6 and back down again... my commute is 15 miles, and probably about first few miles in, car is warmed up and feels much better. Oddly, the first time I noticed this, I was in a drivethrough close to my office and heard the thud, but as I mentioned in my previous post, I didn't think much of it as previous manual Mustang's that I have driven also had this on cold mornings.Does it change when the car warms up?
What did you take out? Clutch spring?I just took mine out. The clutch feels so much different. I like how you can feel the engagement now. I got to drive it around more and get use to it.
