Unplug the factory subwoofer and the center channel if you wish. I left mine connected for a while and then one day, I unplugged it and it sounded better to my ears, so I left it unplugged. Whatever you do, don’t cut the harness, as there’s no need to.

Correct, you can leave the stock amp connected. It’s not providing power to anything if you’ve pulled the stock wiring plug from it when wiring in your new system. That’s how mine will be built.

As others have already said... if in doubt, just unplug it.
Other choise: ask Pac-Audio this exact question. Usually their support department is very helpfull with questions like these.
