Please list off as much as you may know that might be causing this vibration:

Vibration in shifter/trans.
Can’t shift past 4k rpm in any gear. It’s so bad.

The vibration is so bad, that when I try to shift, it’s so misaligned that I can’t find the tunnel to shift into the next gear.

Have you had your driveshaft out of the car just prior to noticing the vibration? If not, have you checked the center support bearing and/or Guibo for signs of degradation and cracking that can cause an out of balance issue? If I were still on the factory driveshaft on a 6 year old car, I would consider replacing the center support bearing with something like what’s in the link below and installing a new Guibo. The parts are cheap enough, considering the cost of a new driveshaft.

I‘ve personally experienced a center support bearing failure in my wife’s Lincoln some years ago. The vibration was very pronounced and made the car undriveable at the time and therefore, a tow was needed. A new driveshaft took care of the issue.

The dealer removed the driveshaft a few months ago when installing my new clutch. But Thank you for this. I’ll look into it. I never had any issues with driveshafts so I didn’t even consider that it could be the problem

I would definitely have the clutch, drivetrain inspected. And I wouldn't drive much or at all until I found out what was causing the hard vibration. My best guesstimate is, they didn't tighten or install/reinstall something correctly and it is now coming loose.
