Happened to me too, contacted MPT and they said that Ford trans skips the 2nd gear in downshifts.
So I asked them if they could make it not skip the 2nd in the tune and they did! And it's all fine now :)
Ok sweet! I'm gonna email them and get them to change it

They sent me a new tune with it fixed. Do I just put that tune on or do I have to put it back stock then load the new tune? I'm new to this tuning business

Yes, you need to go to stock before progreming a new tune, if you don't go to stock you will have the tune thats is in there now and you new tune and lost your stock tune. Always return to stock before installing a new tune. The SCT always tells you to returforn to stock bee installing a new tune. Ask fordguy550 it happened to him.

This is incorrect, the stock tune is saved on the tuner until you return to stock.
I tried that myself.

Anyone else's shift hard from 2nd to 1st? Like coming to a stop it's like a jerk/jump from 2nd to 1st

In my 2015 V6 auto tranny I have a SCTx4 preload 93 tunes and increased the shiftingfirness to +25% if I down shift from 2nd to 1st it shifts so hard that it throws me forward to the point it locks my chest part of the seatbelt. I had to quit down shifting from 2nd to 1st.

Just got my MPT tune installed in my car. Wow...I didn't expect it to make that much of a difference. The tune does make the car feel lighter and pull harder, and I'm only running 87-89 tune! (Which will be my winter tune). Can't wait to try 91. Definitely a good buy.

How responsive are the shifts with new tune in place compared to stock.
I have the SCTx4 direct from SCT Sanford, FL it has a 87, 91, 93 preloaded turns and you can program the menu to what you like RPM's idle to redline auto shifting firmness from factory 0 to 25% which shifts quicker and harder under high RPM's load when driving normal it shifts firm but soft not as hard as under a load.

All this talk about tuned 3.7s sound so nice. If I only have the stock GT exhaust as a mod is it worth getting the tune or should I wait until I do other things like the 73mm throttle body, CAI and x-pipe?

when purchasing it what does "Heavy Mod Add-on" mean? do I decline? I have a CAI and PedalMaX.

get the tune first. you will not be disappointed. today I ran my car on track aps with a unleashed tune...and then with the MPT. the MPT was .2 quicker and 2mph faster....and it was heat soaked with the MPT. not only that....part throttle and mid range power is sooo much better. and the unleashed tune is way better than stock lol. I firmly believe in MPT's 30+ HP gains. trust me, it will be the best money you ever spend on your car
