Bu the base system can be modified into a great system so easily, because you don't have to worry about the weird amplifiers. That use of poor external amplifiers driving individual speakers was originally the Bose approach. That was also a difficult system to modify inexpensively.
The base system is definently the easiest to modify because it pushes out a full range signal on all channels which makes adding aftermarket amps easier. Both shaker systems have passive amplifiers which send specific frequencies to each speaker based on their frequency response range which can require a (DSP) or summing interface to add aftermarket amps. Changing out the speakers will help alot on all the systems but mainly for clarity. Once they make an aftermarket dash kit, changing out the headunit and ditching the sync system will make everything sound much better. This video kinda explains why.

Still not great but sounds better. Turned down the base to zero. And put the mid and treble to I believe 4. Sounds good and clearer but far from what I would call as great

Added a subwoofer and listened some God Dethroned at just 192 kbps from an USB flash drive and sounded good, not great but at list I' ve got my bass

The factory rear speakers in my 9 speaker system were a joke, I started here, replacing them with just a set of 3ohm PPI 6.5" power series coaxial and the difference is amazing, ford has clipped the base from the rear speakers huge, but the overall clarity and sound both volume and quality is a huge improvement..I had to hack up the factory speaker to make a mount because ford's 6.5" speaker hole is about 8" in diameter..

I will also be replacing the door speakers this week with PPI 3 way components, but I will say the backs sound 100x better and are now over powering the factory front

I already installed a subwoofer but the rear apeakers really sound weak and cheap. I'll change them next week.

If you have the 400a shaker 9 speaker, just getting a set of coax in the rear deck really brought the clarity to a whole new level, the install is a pain because there's no room in the back and ford used a funky bracket... I'll be upgrading my doors next (speakers arrived today)

But just the rears made a surprising difference

So far I'm about 400$ deep, 2 sets of speakers, some sound mat, and paying my local audio guy to turn the stock speakers into adapters for standard 6.5" speakers

Way cheaper then a shaker pro, and I'm sure sounds far better

Thats good to hear. I just picked up a pair of JBL's with a 93 db sensitivity to replace the back deck speakers. Hopefully that will bring up the volume from the rear.

For those feeling abitious and wanting more bass, theres enough room on the passenger side for a 10" shallow mount and about1.2 cu ft of airspace... you will just have to go VERY custom with the shape of the box.

Do you mean that you are powering your PPI Speakers in the rear - or the front - with the factory amplification? That can't be right.
