Maybe a stupid question but I’m wondering if I can add a shaker trunk sub to my existing sync factory stereo system in my 2015 ecoboost mustang ?

It's not worth it. It will leave you disappointed and you will end up buying aftermarket subs.

I put a powered sub in mine in trunk, 12" 300W. Not the biggest or badist but sounds great. I used the rear deck speakers right above it for high level inputs and ran a 40 amp feed back from battery. Doing my own labor I had under $300 in it. Jim
