Hey guys, in the process of putting my brakes back on my rotors, and the brake does not wan't to seem to go onto the rotor again. When I look at the rotor and the brake it looks like there's not enough room for the rotor to go inside the brake pads, at least by a few mm. Any suggestions?

I havent worked on these brakes but when that happened in the past to me with other brakes, you need to push the pads so that the pistons will withdrawal. Sometimes it take a little leverage to push the pads and the piston back into the caliper. Google Push Piston into Caliper, there are a few videos on this there...

If it's a rear, you have to rotate at the same time to push the pistons in

Loosen the top of the master cylinder so air can escape. Use a caliper spreader tool and the brake pads against the surface of the pistons to push the pistons back in.

The pistons will naturally push inwards, decreasing the gap for the rotor to sit inside (system is pressurized).

When you're done, tighten the master cylinder. When you get everything in, make sure to pump the brake pedals because the pressure for the pistons towards the pads which pinch the calipers.
