I purchased a key fob off eBay and I'm trying to program it to my car, but I can't get it to work. The key looks unused, the spare key is uncut, and it lights up if I hold the remote start button (I don't have remote start though).

I followed the instructions in the manual:

Remove the rubber covering (A) from
the cupholder. Place the first
programmed key in the backup slot (B)
at the bottom of the cupholder, then
press the push button ignition switch.
2. Wait five seconds and then press the
push button ignition switch again.
3. Remove the intelligent access key.
4. Within 10 seconds, place a second
programmed intelligent access key in
the backup slot. Press the push button
ignition switch.
5. Wait five seconds and then press the
push button ignition switch again.
6. Remove the intelligent access key.
7. Place the unprogrammed intelligent
access key in the backup slot and press
the push button ignition switch.
Programming is now complete. Verify the
remote control functions operate and your
vehicle starts with the new intelligent
access key.

I have a manual model, and I'm not depressing the clutch or anything, the car goes into electric run mode when I press the start button.

I'm guessing maybe the key is already programmed?

edit: Apparently you need to hold down the brake while pressing the start/stop button, even on a manual model. Bad news, the key won't work. I got a message that it paired successfully and I see 3 admin keys when I go in the menu, but the key does not do anything.

Does the key you purchased match your existing FCC ID? Mixing the auto/manual keys will not work, I believe.
I sort of assumed the auto model key would work for the manual, just that the remote start button would do nothing. The automatic keys were only $35 on eBay, whereas the keys for the manual model are hard to find and seem to be around $100. I might buy a manual model key to try that.

Nope. You need the correct FCC ID. M3N-A2C31243800.

That's the one I bought. It has the Ford oval on the back rather than the pony, but it works like a charm.

(Edit: I bought this one for $65. Now it's $58. Even better!)

I appreciate it. I was concerned that the one with the Ford logo instead of the pony wouldn't work. I'm going to go ahead and buy it.

Now I have to figure out how to unpair that other key lol.

Ballz...I have an auto car and a spare GT350 key. I tried to program and got the programming successful but it wouldn't work. Came on here to seek some help and found it in this old thread. I would have just swapped the back cover but the autos are wider due to the remote start buttons :(

Auto FCC ID: M3N-A2C31243300
GT350 FCC ID: M3N-A2C31243800
