I contacted the shop and they said:
The fuel goes to the stock fuel rail it has one inlet and a crossover to feed the other side. Exhaust leak could mislead the computer if it's before the o2 sensor. The fuel system opperation is pretty straight forward the computer controls when it turns on with the key as per Lunds instructions and the Hobbs switch turns on pump 2 at about 5 psi boost so that the engine is safe. My thoughts on that fuel split could possibly be a vacuum leak or a leak at the manifold
