I always wait a split second before I put into first but I do have the annoying thud in sixth gear at light throttle on and off the throttle.

Perfectly normal. The gearbox is a constant mesh fully engaged gearset. The thud comes from the spinning first gear synchronizer assembly and input shaft complete with clutch plate being suddenly halted by engagement with the gearcluster.
I think you'll find that no thud occurs if you press the clutch and wait a few seconds which will show it isn't clutch drag (the other possible cause which would be a fault). You can also simply touch any synchronizer set, I tend to use second gear, to stop the input shaft before selecting first. One moves the shift lever towards selecting a gear until the synchronizer is reached but then you stop and pull back, followed by your desired gear. This can also be used to prevent the clash you sometimes get selecting reverse from rest. Anyway, the gearbox is built to withstand much higher loads than that thud.
Also, that thud tends to disappear in very cold weather because the gearbox oil gets thicker. Modern gearboxes use less viscous oil than in the past for efficiency reasons so there is less internal friction to slow the gears from stirring.
Let me start off by saying that I'm not Chris Harris or pretend to be. Also I'm not 50 yet, which to some people here is a big deal. Also i do agree that the trans is clunky and unrefined. Now, that's out of the way.
My car is stock, 100%, down to the fluid. 5.0 performance pack.
I learned to drive back in mother Russia on a dump truck with a giant 6.0 straight 6 diesel and 4 on the floor, gearbox with no synchhros.
Here's what really helped me minimize thuds,maybe it can help some people as well.
1. As been pointed out, it likes revs at the flywheel. So, instead of going gas off->clutch in - >shift, as you clutch in let off the gas. Hard to explain but literally try to make the rpms drop as little as possible between shifts. I can now successfully shift @1900 rpm or even lower with no thuds. And it won't wear the clutch, just makes things smoother.
2. With the shifter itself, going 1-2 and 2 -3. Instead give it time to synch up a little, go 1-n-2 don't do any mental counts just make a little stop at n. You might even feel a little bite from some gears engaging through the shifter when you do this. also as been said before, clutch in for a second at the red light and push the lever in first nice and easy. No thud.
Try this and see if with some practice it gets better. I agree Ford could've done heaps better with this trans and I was suuuper pissed having just dropped 40g on this thing. But, since for now they're not doing anything about it, I tried to learn to live with it. I now never have any comments about thuds from the wify or anyone who rides in the car. Hope this helps at least one person and they can start enjoying the motor again, because this 5 liter is one healthy beast.
This was bulit to be a Performance Car..waiting 2 secs. between shifts first or any otherIf you put in the clutch wait 2 seconds put into first. You probably not hear that thud.
Why does everyone got to go south when someone post a thought?Then put up with the thud, or buy a Camaro. Its a performance car not a Lexus.
I did not know you already replaced all those parts.. I am not so concerned with the thud as I am with the feeling of the carrier bearing in slit driveshaft beening loose when applyI did clutch, flywheel, RP fluid, carbon driveshaft, axles and its still there.
I posted how to avoid the thud going into first and you didnt like it.
Its not a fixable problem. That's the issue people have. Mod it all you want. The explanation for it has been repeated over and over and over just in this very thread and on this exact page! The thud is not a gremlin, you will not find it. The thud is the result of the engineering of the transmission.Why does everyone got to go south when someone post a thought?
All I was saying is it is not suppose to be this way... I will find the problem myself, thru mods. Mods. that I would of done anyway...

The thud is not a gremlin, you will not find it. The thud is the result of the engineering of the transmission.
Swap to a 6R80 and that will fix it.
To play devil's advocate, since it doesn't affect driveability and it's just a "sound", are we all making a bigger deal of it then we should be? I mean surely none of us would take the thud over no thud, but is it REALLY affecting your driving?It's not the transmission or else all cars would have the issue instead of it being relegated to PP cars, it's something with the torsen diff.
There's been 42+ pages of bickering but it boils down to Ford diehards who don't care and those of us who expect better.
I'm firmly in the latter camp, the "what the heck do you want for 40K, go buy a Camaro/BMW you priss.." argument is just garbage.
Many of us have owned a lot of performance cars over the years and know what's acceptable and what isn't. You can go from the top of the MSRP range to the bottom and you won't find other 'performance' cars with this issue.
You won't find AWD cars with this kind of noise despite having a lot more complicated drivetrains.
Ford probably won't address it but that doesn't make this 'normal'. Stop accepting mediocre as par for the course.
The problem is the noise differs from one car to another. Mine is loud enough and more than just a THUD... It is as I have said like the carrier bearing is loose? Even the Dealer said it is the noisiest they have heard, but can't do anything till they find something wrong and or a bulletin comes from Ford..To play devil's advocate, since it doesn't affect driveability and it's just a "sound", are we all making a bigger deal of it then we should be? Maybe, I don't know what the long term outlook is, it sounds terrible. Terrible enough that every person who rides my car asks me about it.
