On gen3 I thought the encoder was part of the vacuum diaphragm?
No. cause it's also looking for a specific resistance.
Well it is looking for a voltage, so I suppose you could say it's looking for resistance.

Will the car run properly with them locked out and not tuned for it?

That's the best course of action. Personally I'd just go with the 12/13 BOSS fuel/spark tables then your tuner can adjust the finer points.

I’m gonna roll with getting mine tuned because While I don’t want to see that wrench light, if it does come on, I’ll know there’s a different kind of trouble lurking within.

CN that be done with the GT350 IM? If so, wouldn’t I need a complete retune with data logging?

Not sure what you're trying to accomplish. The diaphragm canisters are what move the flappers, the sensors read position. Vacuum is sent to or shut off to the diaphragms depending on commanded position. If you do what you've asked about, when the flaps are commanded closed your position sensors are going to show them staying open and you're going to get the same codes you'll see with broken IMRC rods.

Just get the retune. They're not considered an emissions component so there's no issues turning off the codes. You can even deactivate them without removing and locking them out by just commanding them open in all conditions.
