I'm about to order a 2016 GT, but am really getting scared reading about QC issues, mostly paint and body alignment. My goal is to order the car and be at the dealer upon arrival and go over the car very closely. I'm not expecting Concourse quality panel gaps but I don't want the alignment so bad that the panels rub, and I sure don't want any bubbles in the paint or spots that are likely to peel or flake in the future. This will be a third car for me that never sees the rain so I want to start with a clean canvas to take care of. Long story short, I guess my question is....have the big QC issues become less frequent for the 2016 models? Thanks.

Don't think there is enough data in yet, but there was a thread or two already about some QC issues (paint I believe) on the 2016s. All you can really do it order it and hope you get a good one. Or shop for one already on the lot so you can really look it over good and also make sure it drives nice (ie, no vibration between 50 and 70 like some guys have).
