After 3 appointments (2 dealers), the 2nd dealer is only going to replace the Weather Strip (trunk) and Passenger Door Rubber Seal, but they're not going to fix any of the other issues since they're "normal" (here's the gallery).

I've never dealt with anything like this, and I don't know what to do at this point. Any advice would be appreciated.
A Couple things from your gallery.

The inside edge of the Fender/Rear Bumper near the tail light housing should be aligned.

The Bumper is designed to be narrower by 1/2 mm so it will not line up on the outside. Why would they do that? I have yet to hear an explanation!

The weather strip on the Plastic Trunk panel is held in place by a very thin layer of sticky tape over the foam.

As you can see by the Black Plastic Panel not lining up with the tail light housing, the gap in panel is what is allowing the rubber to pull out from behind.

The plastic panel needs to be pushed up into the trunk lid, but with limited travel due to tabs and slots, there is next to no adjustment that can be made once the panel snaps into place. Yours may not be snapped into place with all the upper tabs on the left side.

The flange of the plastic may never align with the top flange of the tail light housing, unless you choose to have your trunk lid out of alignment with the fender, over the lights. It's one or the other. What throws everything off is the top lip of the plastic in front of the rubber and the cutout of the trunk lid over the tail light.

Poor translation of the clay model into the real thing.

Can't tell about your hood, without more photos.

Haven't really looked at all my leather yet. Do have problems with the instrument panel/Dash.

Haven't seen the Rubber around the doors problems before, although the weather stripping has had problems around the quarter windows.

Bought my 2015 GT Premium Convertible Automatic on 2/14. Had about 415 miles on it and it broke down on me on 2/19. Spoke with the dealer today and it seems that there may be an internal breakdown in the transmission. They are working with Ford to figure out what is going on. It sounds like they are going to be putting a new transmission in mine. I am confident they will get everything fixed and have it back on the road soon.
