Of you believe Ford has a big mess on their hands with all these cars with problems?

Honestly, while there seem to be a lot of problems you are really seeing a very small group of people mostly discussing "issues" that the general public will not notice. People on here are true Mustang enthusiasts and (rightfully so) want cars that are perfect. From what I have seen this has been a very clean launch for a car this big. A lot of the issues (clearly not all) are personal preference things or things that are cross car that should have been expected (MFT being a big one)

1 issue I only have noticed is the brake squiking when I first apply the breaks ..not sure if this is normal or not since it was brand new

I don't think so. This is not the first time, nor the last this type of thing happens....With EVERY auto company.....

Which problems?

I assure you they represent a small amount of the total car owners. They are also more likely to be more vocal.

Mine did that too when the brakes were wet and/or cold. It doesn't anymore. I suspect you just have to wait until the brakes bed in.

I think the idea of "widespread problems" is blown out of proportion. I looked at quite a few cars at a few dealerships before I finally bought mine, and the only "issue" I can say I noticed was the hood latch being too tight on a couple. These were all most likely job 1 cars and that's a very easy fix.

When I finally picked mine up, I thought I would be picky but didn't find any issues and haven't had a single problem yet. I'd guess it's just like anything and the ones who do have problems are a very vocal minority.

Panel alignment has been improved since they started Job 2. As far as I can tell, the squealing brake problems are isolated incidences. First I've heard of auto tranny issues. Are there any articles about that one?
