Crank Relearn With FP Tune

So a few days ago my clutch decided it didn't want to exist anymore. I bought an Exedy Mach 500 stage 1 clutch kit and lightweight flywheel to replace the OEM setup. After doing some research I found that a crank relearn is required after doing flywheel replacements or adjustments. I also have a Ford Performance stage 2 power-pack that I have yet to install. I am wondering, if my mechanic does a crank relearn for the new clutch setup and then I install the power pack (new tune) will that interfere with the new relearn tune? Neither the new clutch setup or powerpack have been installed yet. I just want to make sure I do everything correctly.

You can do a crank relearn with an SCT or nGauge device without it being married to the vehicle.
