Check engine light and flashes intermittently

Hello, recently had long tubes, cams, intake, injectors, clutch and trans installed. Shop put it on a base tune for the clutch break in period. Besides the sluggish nature of the tune I have a check engine light on and it will intermittently flash. On two occasions while flashing there was a vibration that last 5-10 seconds and then stopped. I got the car home and plugged in my scanner. 5 codes for misfires on cyl 3,4,5,7,8. Thoughts

anytime the rotating mass changes (clutch/trans), you probably need to have the ecu recalibrate to the new rotating mass.
