The answer is easy $$$$$$$$$$$$$$, and that M82 is still the same piece of $hit that it was in the S197 series Mustang.

For the '10 Fusion - isn't the warranty 5 years/100K on powertrain, including the transmission?

No (unfortunately) - the Fusion's warranty coverage was:

Basic 3 year / 36,000 miles
Drivetrain 5 year / 60,000 miles
Roadside 5 year / 60,000 miles
Rust 5 year / Unlimited miles

Just tried to replicate the problem this morning on a cold start, wasn't able to successfully do so, so I don't think its affecting me.

Hasn't had time to go to the dealer. Plan on after the car meet this Saturday. I want to hear the others car so I get a good idea of normal. Hopefully Monday or Tuesday.

I've listened to the videos and noises coming from the cars and have not been able to replicate it on mine. Mine is a GT PP. The only thing that I've noticed is if I put my clutch in, the car revs up a little higher. I have not noticed the same ticking noise from the videos. I will look up my build date when I get home from work.

That sounds like shit! Does it always happen? Not that it matters, get it to the dealer ASAP. Provide your dealer with contact info of where Nemesys took his so they can contact them if they can replicate the issue. Or if they try to give you a sub par solution.

BTW the loud thump noises in the middle is me using the clutch and letting it out. I ended up moving the camera to capture the the clutch movement because those thumps were so loud and I was a bit in awe when it first happened. So after the gym today I got some new cool rattles and a nasty ass sounding thump during clutch movement. I am just so over it. I absolutely love the car but this is becoming to much.

Heres the noises I hear, My 3rd and 5th gear grind sometimes even with the clutch all the way in. It has popped out of 6th as well once in its life. Car has 2400 miles now.
