I'm just guessing but you may have 2 separate issues. From what you described it sounds like a rotation vibration at the higher speeds but it's possible it could be a miss fire of some sort and it's just more noticeable with a larger load in higher gears.

Anyone competent enough to change the clutch could drill these holes out. As weird as it sounds a standard drill bit won't drill a perfectly round hole. It's more of a triangle. Just use a drill bit the same as the dowel and it will end up being a nice hand press fit.

Those connectors in the trunk are definitely not factory. I also would guess stereo. They are Wago connectors. I've used them in industrial equipment and they work imo way better then wire nuts. But if your planning on keeping the car for a while I would still recommend solder and heat shrink.

I've reinstalled them the same way they come out. It can be a little tricky to line the strut shaft back up through the strut mount but it's not to bad.

If it were me I would try plugging it. If it holds keep an eye on it for a little bit to make sure the cords don't separate. I've seen sport bike tires plugged and it will hold through the life of the tire. I've also plugged truck tire that hold heavy loads without an issue.
