I programmed a spare key using instructions in the owners manual. It took me several tries to get it working. See the section, "Programming a Spare Intelligent Access Key, pg 62, at least in the PDF version.

Thank you glad to hear it worked. May I ask where you purchased your fob and did you have the metal key cut as well?

Got mine on ebay. Just make sure that the code matches on the back, which I think is FCC ID. I didn't bother with the metal key.

Got my 3rd key fob on Amazon for $69. It took about 3 times to get it to program, probably my fault for not spacing out the actions needed as described in the owners manual. I didn't get the key cut, I even left the key fob in the sealed plastic bag it came in so I know which is the Ford spare and which is the Amazon spare.

Just an FYI for anyone wanting to do this. I attempted the process outlined in the manual with no results. I knew I had the proper replacement fob and two original fobs. On my 5th attempt, I held the ignition button down instead of just pressing and it programmed correctly. The manual just says press but a hold for a few seconds was necessary in my experience. This is only applicable for when the replacement fob is in the slot, not the two earlier steps where a press is all that is needed.

I have tried this procedure about three times and failed to do anything to my new ebay key each time. I will try again holding the start button on the last step when I get home tonight. I am 99% sure I purchased the correct ebay key. FCC id matches and it is even a genuine Ford key for the convertible with the Mustang logo (not the ford logo).

I found two different parts numbers that had the engine start button for automatics but had the same FCC ID. If the holding the button on the final step does not work then I would ensure the part numbers match.

So this is probably just me, but I had a real hard time getting my eBay key to program until I disabled the Easy Entry/Exit mode for the seats. The seats kept going forward and back and I think it just threw off my timing, but after disabling it finally worked!

Holding the start button on the last step made all the difference. THANKS!!!

Next step is trying to chop up my third ebay key into a much smaller unit that I can passively keep in my wallet. I'll post a How To once successful.

OK I still cant get this to work. At all. I have a third key now, with new batteries. I follow the instructions online (the link in OP's message) and nothing happens. At all. But my question is, do you start the process with the car running? 'key on'? Off? no matter what I try nothing happens. It says the start/stop button should start flashing quickly... well it does that anyway when the power is on but car not running. Any tips appreciated!

Programming a Spare Intelligent Access Key
Note: You can program a maximum of four intelligent access keys to your vehicle.
You must have two previously programmed intelligent access keys inside your vehicle and the new unprogrammed intelligent access keys readily accessible.
See an authorized dealer to have the spare key programmed if two previously programmed keys are not available.
Make sure that your vehicle is off before beginning this procedure. Make sure that you close all the doors before beginning and that they remain closed throughout the procedure. Perform all steps within 30 seconds of starting the sequence. Stop and wait for at least one minute before starting again if you perform any steps out of sequence.
Read and understand the entire procedure before you begin.

1. Remove the rubber covering (A) from the cupholder. Place the first programmed key in the backup slot (B) at the bottom of the cupholder, then press the push button ignition switch.
2. Wait five seconds and then press the push button ignition switch again.
3. Remove the intelligent access key.
4. Within 10 seconds, place a second programmed intelligent access key in the backup slot. Press the push button ignition switch.
5. Wait five seconds and then press the push button ignition switch again.
6. Remove the intelligent access key.
7. Place the unprogrammed intelligent access key in the backup slot and press the push button ignition switch.

Programming is now complete. Verify the remote control functions operate and your vehicle starts with the new intelligent access key.
If programming was not successful, wait 10 seconds and repeat Steps 1 through 7.
If you are still unsuccessful, take your vehicle to your authorized dealer.

Holy shit, that is not at all the process I used or anything even close to it. Ill give it a try right now and report back.
