How does a tune affect your warranty?
YES!
Previous experience. A tune will $uck you! Especially on a EB with auto Trans. It wasn't built or warranted for that kind of boost or torque!
A lawyer? Ha! His first question to you will be....did you have the car modified in any way other than cosmetics?
Your response will make him laugh at you under his breath.
Wait until it's off warranty... OR
BUY a GT! Or
If you have a GT, buy the Roush stuff or...GT350?
Anything but an "aftermarket" tune that's not affiliated with Ford directly.

What previous experience are referring to? Your warning is a little less convinicng without the details

Obviously you have more experience with this than I do, so I must concede there.

However...I don't think dealers generally expect anybody to fight them when they deny a claim so they count on that. That's not in my nature. Just last week I took my wife's 2014 Focus in for a automatic transmission stutter. This was the third time we brought it in. The previous 2 times we were told it was performing to spec and they couldn't do anything. This last time I came prepared. After doing research on the dry clutch in the Focus I found a wealth of information on how the clutch pack seals tend to fail and it results in transmission fluid leaking onto the clutch plates and I told them to fix it or my next step would be to file a lemon law report on the car. They called me 2 hours later telling me they were ordering a clutch pack and apologized for not fixing it previously.

That was a non tuned nearly new focus? Now imagine trying that with a tuned one.
This is common sense.. If I sell you something , you toy with it, tweak it and stretch its capabilities and then bring it back to me when it's broke, I'm going to laugh at you. And so should Ford.
Things that will go bad after a tune: transmission, clutch, coil packs, CELs

We need an award for the first person with a tune to get an engine repair done under warranty. :p

The problem dealers run into is when Ford declines a warranty.
The worst thing a customer can do at that time is to do as legal threat. It's basically like trying to shoot the messenger. As bad as the dealer wants to help out a good Customer, their hands are tied due to what Ford decides.

Threatening legal action was all that was left. The car was VERY obviously not working correctly and the dealer service center refused to fix it. What else could I have done?
