Can someone explain why the dynos being posted by these tuners show stock HP/torque numbers that are so much lower than what Ford rates the car at? Are they measuring differently or with slightly different units? Or is it just generally the case that manufacturers release HP/torque numbers that are difficult to replicate?

Manufacturers typically list power numbers in terms of what the engine makes at the crank. The numbers here are listed in what the car makes at the wheels. Any car will always make less at the wheels due to power losses through the drivetrain.

I see; makes sense.

Of course, comparing relative gains vs. stock is the relevant criteria for assessing the effect of a tune (given that we've already bought the car), just curious about how to read the absolute measurements.

If you want an accurate measurement, you should do a before and after dyno.

The thing that is swaying me more and more is that full race and cobb are working on a borg warner turbo set up you can drop in and tune. So yeah....that makes me think a few things. That and I am sure Torrie is a good choice too. I am sort of up in the air between the two.
