Transmission issue?

Hey everyone. New to the site, and happy to be here! (although I was here in spirit for the past few years, quiet lurking in the shadows...)
So, I have had a new issue suddenly come up with my 2016 6 speed GT, and I really can't tell what's causing it. The noise is similar to the sound you hear when driving over a rock (at low speeds), resembling a loud "clack". It tends to primarily happen when I release the clutch while in gear (especially noticeable in reverse for some reason). I've also started hearing it while de-accelerating (while in gear), only to apply gas again while in the same gear (aka revving down from 3500RPM to around 1800RPM by letting go of the gas, then smoothly applying gas again at 1800RPM, resulting in the "clank"). Now I know that most of you guys are going to say this is a common issue with the two piece driveshaft, and I can assure you that it is not that noise, as I know what noise sounds like (having had a '14 5.0 and my '16 5.0). I do have an appointment to bring my car in to my local Ford dealership, but they have the habit of not wanting to deal with the issues unless it's a critical failure. So if anyone has any knowledge that they can give me prior to my appointment with them, it would be greatly appreciated. I also have a video of the sound (although not as loud in the video) if need be. Furthermore, could such a noise be related in any way to a defective/worn clutch master slave cylinder? My clutch pedal was squeaking a little, so I asked my (reputable) performance shop to take a look at it while they were doing other work (non-drivetrain related). The owner told me that it sounded like the squeaking was coming from my master slave cylinder. I told Ford about it, but they said they couldn't find any issue. So again, any thoughts or advice is greatly appreciated it. Thanks in advance!
