Sync 3.4 problems - help needed!!

I know I had you all confused but I did not realize I had a clutch problem before Ford had it in for work. The problems came just after an automatic update from 3.3 to 3.4 which I though could be the cause. Turned out it probably did not. As for already changing clutch and flywheel it was according to Ford pretty early after initial delivery of the car but maybe the previous owner was a rough guy. The flywheel was somewhat worn down with blue and black spots and the clutch felt hard and reported an error when checking with a tester. The canbus system was sending mixed signals and codes generating errors on the screen. Being not that technical I hope you got something out of what Ford told me.

There are no electronic parts or sensors on the clutch, so I find hard to believe the clutch was 'throwing error codes'. On my car, the only sensor in the clutch system is at the end of the clutch pedal travel, to be able to start the engine. Older cars have a cruise switch at the beginning of the clutch pedal travel, but mine doesn't anymore. There are no sensors anywhere else, after reading numerous threads about clutch changes, but maybe an expert can chime in on that.
