I'm looking to replace the factory tweeters and mids in a 9 speaker system, with a set of quality 3.5 inch coaxials, is this possible? Do the factory mid speakers receive full frequencies from the amp?

The mids and tweeters are wired in parallel with the tweeters having a small capacitor inline.
I believe the amp is filtering out the low frequencies on the mid/tweeter channels. Be prepared to use a bass blocking capacitor on the 3.5 coaxial if required and disconnect the tweeter in the A pillar.

I was going to disconnect the factory tweeters once the co-axials are in place. My thoughts are this would give a much nicer sound than the factory setup. Does anyone have any recommendations on a 3.5 coax with silk or cloth tweeters? I'm looking for a "laid back" sound as opposed to "forward" sounding speakers...

kill the factory equalizer, and unplug the speaker that sits in the dash facing upward. Then re-evaluate.

I do plan to unplug the dash speaker....this is something I have done in my F150.

A lot of people say to delete the dash speaker. I just don't recommend that, IMHO. I put in a Dayton Audio speaker in there (as well as replacing all speakers and adding 2 amps). And I like the surround sound better than the stereo sound. But hey, I I'm a weird dude anyway, so what do I know.
