Installing my Paxton tomorrow and trying to decide if I want to modify my Steeda CAI or sell it and just use the factory airbox for now. My two gripes about the Steeda is 1. Its heavy 2. The aluminum tube get hot and stays hot forever. Probably would sell the steeda and grab a JLT kit down the road.

How much power am I leaving on the table using the stock air box with a 3.6 pulley?

I changed over to the JLT intake, but made too many other upgrades to give you a definitive answer. I do know that my car ran just fine on stock airbox and stock exhaust with the 3.6". It put down 619rwhp and out ran a few cars in the 1/2 mile. If I were to do it again, I probably would have just gotten the JLT with my kit.
