Not sure what to do. Do I go headers with a custome tune. Or ford performance pack stage 2?

I cancelled my order for Power Pack 2. I'm waiting until more people get them installed for real-world reviews; early reviews are mostly good, but not everyone is happy. If I wasn't in California, I'd probably go with the GT350 manifold, throttle body, a CAI, plus headers and a Lund tune over the PP2.

I was gonna go with the FRPP power pack then cancelled. Just received my Ngauge from Beefcake Racing, and I'm waiting on my flex fuel tune from Lund! I have the Roush intake and I want to remove the insert. Ill report back when I install the tune.

I think you need to answer this one yourself. If you're concerned about keeping your warranty go frpp. If you want to make max power for your buck go custom tune and start modding

I looked at superchargers, but 93 octane fuel isn't available in
CA except at airports for $6+ per gallon, and 100LL is a bit overkill. Octane booster is an option, but I don't want to bother with it, having to carry it in the car all the time. The PP2 is the only option left, and I'd consider it after the reviews are in.

I'm in California and went ahead with PMAS Cai, SW catless headers, and getting AED tune soon.
I was debating on keeping my warranty too but this isn't my daily. It barely has 7000 miles since Aug 2015. Stock is boring after a while.

A non ford pack tune can potentially void your warranty if they find a problem and can prove the tune contributed to it. A ford tune changes your warranty to 36k miles although if I recall correctly it stays at 5 years. It's 36k miles total though. If you're at 35k your total car warranty of 60k ends at 36k instead. If you're over 36k you get no warranty on your powertrain at all anymore. Please verify this but that's what I recall reading.
