Wouldn't it be rich all the time instead of in pulses?
Seems it's at the very end when tipping out of the throttle, I've seen alot of this on other Dyno runs.

2 things, I think that is 3rd gear and 4th, not 4th and 5th.

Why only 6700rpm? RPM limit is 7500. Maybe that's why MPH is so off, they just didn't rev.
1. Question for Mr. Whipple. When a Dyno operator is asked to pull to 7500 rpm how accurate is thier rpm signal compared to the PCM?

2. Is it hard on the motor if the rev limiter is hit?

3. How is the rev limiter controlled spark only, spark and fuel or other and what is the hysterisis rpm set at?

Likely fuel rich condition.
Whenever you run richer than stoich, you will have black exhaust. The richer you go, the more you will see. The S550 has wide band O2 sensors which are used for active feedback, they run at commanded air fuel.

1. Pull to RPM limit, its a very soft limit so you just pull until RPM limit hits and then lift/hit dyno brake.
2. On the dyno, a few pulls no. Constant abuse on a race track, yes (only with a manual, auto shifts before).
3. Spark/fuel/throttle

So your tune is set for 7500 from the get-go? Then kills off fuel, spark, and timing?

Yes 7500. It shuts off fuel, spark and airflow.
