There are definitely cases where a dealer will void or not cover things under warranty but this can apply to anything you do that is not factory on the car, Cold air intake could give them cause to void it if they are really that anal about it. Locally there are a lot of dealers that buy our tuners and sell them to customers and even install them. Not saying the exception is the rule but there are some dealers that are fine with a tune on the car. while there are many that are not. If concerned about warranty I always tell people to call and ask as they are ultimately the ones who will tell you what you can and can't get away with
Seeing how the manufacturer is the one who pays for the repairs not the dealership. I do wonder how these dealerships warranty cars that have your tunes. Maybe there just hasn`t been a major failure yet to test the system. I know when you have a complete engine failure Ford will check for a engine tune. I highly doubt the dealership will cover the cost if the manufacturer will not.
