I am making this thread as a way to receive help on my issue and to document the process for future owners with similar problems.

So for context, a pretty big rainwater (non-salt) flood happened in my area and water got up to about 6" around the car (2019 GT350) but did not get inside the car's interior. However, the car is really low so maybe it got into areas it shouldn't have. I took apart the door panels and verified water intrusion in the door itself. I would assume that water got in through the drain hole as the level was rising?

I turn on the car after the flood and it runs great but when I try to shift into gear with the car on, it won't go. I turn the car off and the shifter works perfectly but when turned back on, it won't go into gear once again. I try to start the car in 1st gear which it cranks but the car immediately shuts off and for some reason both windows go down automatically.

Now I'm at the point where the passenger window is working perfectly but the driver window is stuck down. The shifter issue still persists.

Has anyone experienced similar issues where they can't go into gear while the car is on but when it is off, it works perfectly?

My next step would be trying to change out BCM as I read it may be the root of the issues, but wanted to see if anyone else could have any input or have had similar issues after water intrusion?

Sounds like you have multiple issues going on. The shifter is probably because your clutch isn't releasing, that's why you can shift to whatever while the car is off, but not while it's on. This could be due to flood water rusting the assembly to the flywheel or to itself.

You looked in the doors, how about inside the front kick panels, rocker panels etc.

I have heard that the rust may have gotten to the clutch which is the common consensus. Heard from some Mustang buddies that I could try to start the car in gear and let the clutch out slowly while giving it gas or letting it stall. Maybe that'll loosen it up.

And I checked the kick panels and rocker panels and normal, no signs of water intrusion or moisture so I think it was limited to just the doors. If I can get the issue with the shifter going I will take it in to the dealer to deal with the body control module.

Update:

For anyone in the future with similar problems, the car is fixed.

Start the car normally in neutral and let it warm up. Make sure you have enough room ahead of you for the next step. Turn the car off and then start it back up in 1st gear and since the clutch is rusted to flywheel, its going to want to die but give it gas while releasing clutch just after starting.

You'll feel the car move forward when cranking and eventually will lunge forward and start normally and now able to shift.
