How did you install the rear springs, per BMR instructions (FORD way as well) or the easy way?

Any other suspension mods other than springs?

bmr cradle lock out. I lowered rear subframe side by side to install. I used cjpony parts videos as reference. I did forget to cut bumpstops

its the spring not correctly seated. jack it up. just loosen the bolts u did when installing it a bit and twist the spring by hand until it seats correctly. make sure the lil rubber pad on the spring isnt all bunched up as well. had same issue on mine. 10 minutes on a lift to twist the spring into proper place problem solved.

i didnt cut the bump stops on mine however the new springs i purchased came with new bump stops. but logically speaking for there to be a clunk then there must be a metal contact being made. if the spring is in fact seated properly as you indicate then perhaps there is a tell tale mark from whatever is hitting and making the clunk. you may be able to see the impact area and make a further determination from there.

I just retorqued the subframe bolts to 129. I guesstimate that I had them hand tight to 100 or so. maybe that will help. I will find out in the am

You definitely need to cut the bump stops. It's not as critical as with the performance springs as the handling ones are much firmer rate, but they still need to be cut.

It's probably the subframe bolts or the springs not being fully seated in the control arm.

U lose some of your suspension travel and most likley will bottom out on the bump stops which could cause a bouncy ride.
