Short answer is yes, a new tune file would replace what you have now.
Would you be going backward? That's subjective.

If you are already dyno tuned for pump gas (i.e. 93), then I probably wouldn't seek out another 93 tune from a different tuner unless you are unhappy with the results of your current config.

But if you wanted to go E85, then they would send you a E85 file that you would flash to the car.

The good thing is when you connect a device such as the SCT, it stores whatever is written in your car at the time of pairing as the "base tune". So you'll have it whenever you want to revert back to what tune your car is currently running on.
Oh nice, so when it gets cold out I could just switch back to the 93 tune. I’m sure I could find it with some research, but I’ll just ask here as well. Being that I have a p1x, would it be wise to upgrade my injectors before going to e85?

Yep! That's my plan once I get my E85 tune.
As far as your question goes, I'm still NA so I don't have any insight on boost + E85. But there are plenty of threads on here that could give you some direction.

If you are on pump now and don't have a full fuel system and tune for E85 then you'll need to contact a tuner for an E85 tune. That being said, pretty much all commercial tuners are gonna want you to go full fuel system and bigger injectors before tuning for E.

Fuel system upgrades go to the next level with forced induction on E85 fuel. Wengerd has excellent tunes for boosted Gen3 Coyote Mustangs and he just introduced his returnless fuel pump system that can properly manage E85 with boost but I don't know if his Ford bucket modifications are track-proven, yet, to manage road racing fuel starvation issues at less than half tank ( related to the venturi deficiencies KPM seems to have resolved with their bucket designs.) Aside from the cooler combustion and high octane benefits, I don't see the absolute need for E85 fuel with boost since you're going to have to limit horsepower on a street car regardless of fuel choice. E85 makes more sense on naturally asperated engines because you're trying to extract an much power possible from the engine but once you add boost, fuel choice isn't a limiting factor in determining power levels (under 1000HP?) I ran my '18 GT on E85 for every bit of 20K miles before selling it. I've currently got a '21 and have been running it for 8K miles. I've never experienced any issues with either car.
