No key detected, beyond normal causes

I have this no key detected problem. The cupholder slot works fine, so I can drive the car etc. But remote doesn't work, smart entry (handle) does not lock/unlock. New battery in keyfob. No warranty on car. But I still took it in to Ford for diagnosis, they found nothing wrong. All parts, connectors are good/compatible. Also no codes. Not sure what else to do. Anyone had something similar? I bought the car this way, the last owner didn't mention why this happened, but figured it would be an easy fix. I was wrong.
2016 GT 5.0 manual base 40K.

No. Apparently the electronics failed in some way, so it was just dead. Fob replaced under warranty.

UPDATE: Problem solved. It was the key fob frequency. I had the wrong set of key fobs came with the car (previous owner purchased). Good way to verify what you have, check the frequency for your transceiver and match it with key fobs.

I might have figured it out. The RTM (transceiver) frequency is 315 MHZ (p/n FL3Z-15607-K). I went to the dealership to buy new key fob, and they sold me one that is 902 MHZ based on the VIN, which is loaded wrong in their system, because they said the bill of material for the car didn't include the key, I think they just guessed which one to sell me. That is why nothing has been working. I found the keys that is 315 MHZ (M3N-A2C31243800) and bought online. Will receive it and program on Saturday and see if it will work. Wish me luck.
