I think there are at least three. If you really want to know I can ask.
Please, I've seen footage but maybe it was clear coat line because light colors being sprayed nose to tail with dark colors always made me think the negative charge must be strong so TY doesn't end up with black speckles in it.

Don't bash me with hammers but I thought the LEs were going down the Shelby line since it's inactive right now?

I'm not sure I heard it months ago. Only someone at the factory can confirm.
There isn't a "Shelby line" at the Flat Rock Assembly Plant. There is a smaller pilot plant where they built the Cobra Jet Mustangs, but I don't believe the 50th LEs would be built there. I would fully expect them to come down the main trim and final assembly line with other Mustangs and Fusions.

There is (was) a niche engine line in Romeo, MI, which built the Shelby GT500 engines.

So the GT500s ran down the same line? Sorry I've only seen the Mustang factory video on TV but I've always wanted to visit so I'm not up on how they truly work. It was just a rumor I heard.

OK, the three that stuck in my head was the process name, it is called 3 wet process. It was added to FRAP last year. There are two paint lines, one for Fusion and one for Mustang using the 3-Wet process. So the answer is all Mustangs get painted on the same line.

Yes. It's a flexible manufacturing facility - pretty amazing to watch a Mustang followed by a Fusion followed by another Mustang being assembled. There are 2 body shops but after getting out of the pain areas, they come down the same line for engine decking, trim, etc.

Me either, seems to only work once you have a firm build date/week.
