^ Yup. I consider myself lucky. Mine didn't start to clunk until a couple weeks ago after I hit 47k miles. Weird part is, it only happens when I have the a/c running.

Interesting... what clunking are you guys experiencing? If I'm really sloppy with a lower rpm down shift I guess a little clunky would describe it but 99% of the time it feels real crisp on the downshift...
The transmission itself makes clunky sounds all the time unless you are matching speed/rpm clutch/ in out well. There is a lot of rotating mass that has to match up, and if they're off, there can be noise and rattling. Trans, engine, and drivetrain all leave a lot of noise to be made. Mine can make a lound clunk sitting at a stop, when you clutch in and put it into first. Also when clutching in at low speed when load is on it(either slight accel or decel), once pressure is taken off the drivetrain, clunky, clatter, clunk.
I also was concerned, it is the noisiest MT ive driven. Its also the most powerful car ive owned. Its also the only mustang ive owned.
If you think it's bad stock you should hear it when you put in black poly bushings throughout the drivetrain and rear suspension. Now that's clunking with a heapin' helpin' of diff whine (actually it howls at times) thrown in for good measure.
I’ve got the diff bushings and motor mounts and I don’t think mine clunks too much. It has gear whine but that doesn’t bother me. I usually only hear it if I’m focused on listening for it.
I actually think the diff bushings and motor mounts helped reduce the sloppy clunkiness that the stock set up has.
My first main goal with the car was to stiffen the driveline. The one piece drive shaft will be one of my next mods. That’ll just leave the clutch as my weakest point.
